Can the Flash CS5 or CS6 software run on the Surface Pro / Pro 2 to create flash content? And, if so, is it pen-enabled to allow for drawing and editing right on the software with the pen?

Surface Pro models should be able to run anything a standard PC should run, so although I've not tired it, I'd be expecting the answer to be a yes 
pen support is another issue though, you might want to contact Adobe?

Yes, I have Adobe CC installed and everything runs great. Flash runs easily and the latest Photoshop and Illustrator updates have a UI test feature that is made for touch devices. Check it out in the "workspaces".
