Pens stops working after running 3D software

I have a Surfacebook2, and I'm experiencing some strange issues with 3D software.

1. When I run Maya the pen stops working within a few minutes, the only fix seems to be to download the Microsoft Firmware drivers and update, I'm assuming these include the pen drivers.
2. I get a similar issue with Modo, after running for a couple of minutes both the touchscreen and pen stop working. However in this case a restart seems to bring them back to life.

This is a maddening as I bought the machine to use with this software ! .. has anyone experienced these issues ?

I have searched around and found some suggestions about restarting the Intel HID device but this didn't work for me.
